There is a difference between

ALTER

1 4 5
1 5 6

and

ALTER
1
1 4 6


The new order in the former case is 5,6,4, while in the latter case it is 6,5,4.
The ALTER keyword performs the alteration in the order of input. So in the first case it will first exchange 4 and 5, then 5 (which was the original 4th orbital) and 6.
